Root domains? They want to give each store a unique subdomain, so that the store could refer customers to the main company, and we'll be able to track how many people a particular store has referred.

"Sub" meaning "beneath" or "below" a folder, get it? Just be wary - if you do this a lot and it's clear as a method to attract links that you'll then 301 redirect back to your site, you can cross the "spam/manipulation" line with the engines and lose out on the value. You can launch a bunch of sites on different domains to try and "flood" the search indexes and push out as much of the bad stuff as possible.
